My 15 year old daughter is having severe neck pain in the right side of her neck and pain in both of her knees. Is there anything that you know that could cause both of these. She is an otherwise healthy girl.
Home improvement projects, "Get'er done."
There are several things that can cause both, but since she is having neck pain she should see her doctor as soon as possible. Not saying you should rush her to the hospital or anything, but because she is a teen with neck pain it is a sign of possible meningitis. On the other hand it could be the start of something viral. I know that when I get some type of viral bug I do get joint pain.

Sudden knee pain and knee swelling in a child not due to physical injury may signal Lyme disease . Early disseminated Lyme disease can result in meningitis, characterized by stiff neck and neck pain. She should see a doctor as soon as possible.
