Try washing them with warm (not hot) water and soap. I recommend using one of those nail brush , or an old toothbrush.
You might also want to mix a little vinegar with lukewarm water and rub gently. Safi's advice about the old tooth brush sounds great.

this might sound crazy but mens shaving cream works real well with those type of stains or if there white shoes bleach and some elbow grease can do the trick.
Put about half a teaspoon of oil of cloves into half a bucket of tepid water, and wash thoroughly. The oil will kill the spores.
wash in half bucket of tepid water and 1/2 tsp of oil of cloves. Leave for a while and scrub with nail brush. make sure you wear gloves.
