try farechase.com  Ihave used themand they seem to find better deals. it's also pretty fast compared to other services I have used.

Flycheapo is a great index tool just to get a clue on who's fly where, it directs you straight the the airline's website. 

Another one is Mobbisimo which searches around 150 cheap flights providers.   there are some pleasant surprises with them- It's not rare to click on an offer, and once you are redirected to the provider, discover that the price is 90 euro cheaper.

if your traveling in europe Easyjet and RyanAir are pretty good and cheap.

 I have used EasyJet several times. they have an all new fleet of planes and run a very good service in Europe. you can also get rediculous prices sometimes.

 have not used RyanAir

I'd just have to second what Avichay said, with the addition that I've used Ryanair pretty often, and not Easyjet, purely because Ryanair flys from all the airports nearest me, and EJ doesn't.

The prices are rockbottom, especially if you can book ahead of time, or risk picking up a seat on the day (I recommend against the latter, you can often get on the plane just by paying the airport tax, but then again, the flights are often full.) 

They're not posh, you won't get fed, or to pick your seat and they cram the passengers in.  It's pretty much just like taking a bus, just faster, and sometimes, cheaper.  I've taken flights to the UK where the bus shuttle into the city cost twice what the return air ticket did.
