I have old sash type double hung windows. I ...

I have old sash type double hung windows. I striped to bare wood then primed with a good oil base white primer. I may have used something like ext sparkle or glass to cover any imperfections. I then painted with a good water base white top coat. Sounds good but two years later even through the paint appears sound I have a dark discoloration on the sill which kind of looks like mold. Any clue what might be happening?
