what is wrong with storing empty,open, used eggshells with raw unopened eggs in the same carton?

Because bits of egg material still cling to the inside of the opened eggshells, and these are prime places for dangerous bacteria to grow. If you have a really

clean kitchen, maybe this doesn't worry you, but I still think it isn't safe.
