Get a copy of Circular E from IRS and a similar instruction set from your state and local income taxing jurisdictions plus state unemployment and related PR-based costs like workers' comp. With a basic understanding of terms and rules you can learn the software (or most any other) reasonably quickly.
For more than a few employees, check with your bank. They can probably do your PR for a reasonable fee. They will stand behind any errors and make sure your reports are never late.
