Bad odor with wood/oil furnace

We have a wood furnace/oil furnace combined sharing the same hot water heating system. When we run either one (usually the wood furnace) the smell is enough to gag you throughout the house. We left the furnace off for 2 days (being weather permitted) and have had no smell - where would you suggest we go from here? Our home is very old - our water is from a well, the hot-water heater is an older model - my husband drained the hot-water heater last year - this smell has only recently started over the past 3 mos.
